Main Goal

Context: The detection of structural variations within genomes, such as SNPs (Single Nucleotide Polymorphisms) and indels (insertions/deletions), is of paramount importance in modern plant breeding. These genetic variations can directly influence the phenotypic characteristics of cultivated plants. By identifying and understanding these variants, breeders can accelerate the selection process by directly targeting favorable alleles that confer traits of interest.

In this context, we have developed a database cataloging the structural variations present within our species of interest. We now wish to make this resource available through a user-friendly web interface. This internship is part of this project and aims to develop various modules for querying VCF (Variant Call Format) files to meet the needs of our users.

Job description

Mission description: You will join the Genomic Tools team within the Applied Genomics platform, which consists of bioinformaticians and geneticists. You will be tasked with developing VCF file query modules that need to be integrated into a web interface. To achieve this, you will:

Interact with future users to understand their needs and identify suitable solutions.
Identify tools and commands associated with querying VCF files.
Implement these tools within modules accessible via the graphical interface.
Test and validate the developed modules.
Document the code and procedures to facilitate the maintenance and evolution of the tools

Skills: what we expect of you

Master's student in Bioinformatics or a related field.

Proficiency in Unix commands.
Proficiency in a programming language (Python, R, Bash).
Knowledge of using a computing cluster.
Knowledge of genomic data analysis.
Web programming skills are a plus.
Familiarity with the structure and processing of VCF files is a plus.
Organizational skills, autonomy, rigor, and initiative.
Ability to work in a team.
Languages: French (fluent), English (scientific) spoken and written.
