Main Goal

Identifying genomic regions influencing agronomically important traits is crucial in plant breeding. Targeting precise genetic modifications allows for the acceleration of the development of new varieties, improving complex traits such as yield, quality, and resilience (tolerance to biotic and abiotic stresses), which is essential for ensuring food security, particularly in the current context of accelerated climate change. Genome-Wide Association Studies (GWAS) are a powerful tool in plant breeding. They enable the identification of statistical associations between genetic variants and traits of interest, guiding selection efforts towards specific genomic regions known as Quantitative Trait Loci (QTL).

The proposed internship aims to compare QTL detection methods using genotyping data obtained through high-throughput sequencing of maize lines, which have also been phenotyped for various agronomic traits.

The objective will be to propose, test, and compare QTL detection methods capable of handling large genotyping datasets. It will also be necessary to explore dimensionality reduction solutions to simplify the analyses. This includes managing linkage disequilibrium between variants.

The use of aggregated and multi-allelic variants will also be considered.

Job description

You will update the data analysis pipeline, from variant filtering to conducting association analyses in an automated manner.


You will perform GWAS analyses using different software tools and compare the results in a clear and well-argued report.


You will identify, compare, and use tools and models capable of integrating multi-allelic variants in QTL detection.

Skills: what we expect of you

Are you a Master's student in Bioinformatics/Quantitative Genetics or a similar field?

Do you have a solid understanding of the fundamental principles of formal and quantitative genetics?


Can you use shell commands (Unix/Linux) and bash scripts to submit computations on an HPC server?


Are you proficient in a programming language, preferably Python and/or R?

If you also have good knowledge in the use of next-generation sequencing data in quantitative genetics,


And the ability to communicate in English (both spoken and written),


Then you are the candidate we are looking for!

A valid driver’s license (Category B) and access to a vehicle are appreciated, as the research center is located away from urban areas.


The ability to work in a team, communicate with diverse stakeholders, as well as being meticulous, autonomous, and curious are essential qualities for the success of this internship.
